Is there a difference between "萎む" and "枯れる" when talking about plants, flowers etc. withering?
When talking about plants, flowers etc. withering, 萎む is just withering.
枯れる means to die.
I see.
So if the plants are not completely dead yet then we should use 萎む right?
Right.

萎む is often used for only the flower, because 萎む has an image of shrinking in size and the flower is typical for that.
萎れる(しおれる)and 萎びる(しなびる)are used for any part of the plant, or the whole of it.
