NAMD was only affected when TSX was enabled and Hyper Threading disabled.
In cases like MrBayes or Java SciMark that are just user-space workloads and not benefiting from Hyper Threading, the only performance hit to note is from the old to new CPU microcode as a result of the JCC Erratum.
The combination of no Hyper Threading and TSX enabled really does a number on some workloads.
The JCC Erratum with CPU microcode update also impacts more cases than the previous vulnerabilities and their mitigations affected.
